Digging holes might be trickier - shouting would just serve to scare her and you want her to see you as a 'safe place' that she can trust. Even saying no tends to be ineffective as pups don't know what it means - teaching her what she can do is...
Personally I'd have thought that dog hairs in the bedroom wasn't as bad as poo and wee in the kitchen... It would be a lot quicker to run the vacuum round the bedroom than mop the kitchcen floor.

Also, if she needs to go out during the day, does she ask? Or do you take her out so regularly during the day that she never has to ask?
Another possibility is that while you were away, maybe she was getting more activity during the day so was simply more tired at night.
What was she like before you went away, and how long have you been back for? It's possible that she is simply more settled being in the bedroom with you at night - is having her in your bedroom in the long term a possibility?
That's a tricky one - how long will she go without eating it? I'm guessing you've tried hypoallergenic foods with no joy? Is it possible for your vet to test her to try to find out what her specific allergies are? It might also be possible to contact Royal Canin and ask if they have any...
