It's difficult to tell from the photo, but there are conditions in dogs that are characterised by prominent humeri. Chances are she's absolutely fine and this is normal for her, but the best person to check would be your vet.

Do you need to shut the crate - is she destructive if allowed to wander? If not, I'd leave it open. Crates can be useful tools, but absolutely not essential. If you're worried about her peeing on soft furnishing you could section off an area of the room she's in with a dog playpen or similar.

My dog was just like this as a pup - teaching 'On your bed, settle down' really did help.

It could be worth getting a stool sample checked in case there's any parasites. You could try upping the bone and reducing offal, as long as this doesn't end up with some poos being a bit too firm. Or try giving him just meat and bone from one protein source for a week - no offal either, and...
