Grab some plain acidopholus/bifidus yoghurt from the supermarket and give the babies a teaspoon full a couple of times a day. This will help keep their tummies balanced while mum is on antibiotics. If they are drinking you should be able to get them to take little bits off a spoon or get them to suck it off your fingers.
When I had a girl with mastitis on high doses of antibiotics we did this and pups didn't miss a beat nor did they get runny poo.
